You probably would have to cut them out so you can shift, thats the reason they don't put them on a s model.

The dealer told me it wouldnt work on my rancher 02 model manual shift. So i just bought all my parts off ebay had to buy floorboards, the foot peg, the floorboard bracket got it all off a es model. Bolted it all up had to raise the shifter up just alittle didnt have to cut it out or any thing. Works good and i love it. All the bolt holes where there on the frame so it all worked good the dealer missed out i was gonna buy it all from them.

Yes, if you can scrounge up enough parts to put them together at a price you're OK with, you can add the floorboards.  It's a very clean installation.  You will want to get the ES brake lever, and you will have to raise the foot shifter to a (slightly) more awkward position, but if you feel you need the floorboards it may be a very small compromise for you to make.
